Research project

Omics research projects, whether aiming towards a publication or an internal report, require careful planning, sound methodology, and concise reporting. We help companies and university research groups to turn ideas into concrete project plans and measurement strategies. Sequencing can also be arranged through us to make the project more convenient for you.

Our focus in these projects is the analysis of genome-wide data, but we will help you to report all the findings as well. Few popular analyses are outlined under genomics, transcriptomics, epigenomics, and other data. Also, take a look at the common workflow in the panel on right.

We think research services should be personal – you will be in direct contact with the bioinformaticians working in your project.

  • 1) Initial meeting
    • Research projects always start with an initial meeting where we sit down with you to discuss your project and needs. The aim is to be able to suggest a project plan that may or may not include acquiring sequencing measurements. We strive to find a solution that provides the best value for your bioinformatics needs.

      Why?

      • To get to know your new collaborators
      • To find out how we can help you
      • To give you a bioinformaticians' perspective on your project
  • 2) Project plan
    • After determining the project goals in the initial meeting, we draft a step-by-step plan of the required measurements and analyses to reach the the set goals. We send you the project plan along with a quote including the schedule and price to initiate discussions on starting the project. The project plan can be then revised such that it includes the best possible solution for your project.

      Why?

      • To refine abstract ideas into a concrete project
      • To eliminate misunderstandings and aligning our expectations
      • To enable estimation of time and cost for the project
  • 3) Measurement plan
    • If new measurements are needed in the project, we will draft a measurement plan. This usually consist of both experiment design and cost analysis (detailed in the consulting section). The planned measurements may be acquired by you using our plan, or by us if that is more convenient. Utilizing our experience in acquiring NGS measurements, we search our global network of sequencing service providers for the ones providing the best combination of expertise, speed, and price.

      Why?

      • To find the most cost-efficient service provider for you
      • To prevent disasters from poor planning
      • To make it easier for you to acquire data
  • 4) Next-generation sequencing
    • The samples are shipped to the selected sequencing provider for sequencing. If the measurements were acquired from us, we will take care of all communication, logistics and paperwork with the provider.

      Turn-around time:

      • Around 10 weeks for most projects, depending on:
        • Chosen provider
        • Sequencing type
        • Amount of samples
        • Sample material
  • 5) Quality control
    • Following sequencing experiments, we run a comprehensive panel of technical quality control analyses to ensure the integrity or your raw data. In addition to technical quality, we will also ascertain the biological successfulness of the experiments to make sure all samples and replicates can be used in the statistical analysis.

      Why?

      • To identify unsuccessful biology experiments
      • To identify poor sequencing experiments
      • To enable statistical analysis with the best possible output
  • 6) Analysis
    • To transform your raw data into results that you can directly use in a publication or an internal report, we will design and implement a custom analysis pipeline. To get an idea which types of analyses can be run with your data type, please take a look at the examples listed in genomics, transcriptomics, epigenomics, and other data.

      Turn-around time:

      • Depends greatly on the level of customization needed
      • Around 2 months for a typical project
      • Projects with little customization are completed in less than 4 weeks
  • 7) Results review
    • To make sure that you got everything you wanted and more, we sit down with you to carefully explain what we did and what do the results mean. In case you needed something more, in a different format, or done in another way, any part of the analysis may be re-worked after the discussion.

      Why?

      • To make sure you understand every result
      • To check that everything was done according to your expectations
      • To enable final modifications before ending the project
  • 8) Project report
    • Finally, we send you a project report with detailed methods descriptions and results in tables, figures, and files, including the raw and intermediary data in any format. In addition, we will answer your questions on the results as long after the project as you want.

      Why?

      • To document the project in detail
      • To enable sharing the details to all stakeholders
      • To make it easier for you to publish the results
